Selectively Flatten Watermarks. When adding a watermark to a .pdf file in Acrobat 10, such as "For Draft Review", it would be nice to prevent another Acrobat user from removing the watermark while retaining the ability to still have operable links, such as the Table of Contents or figure references. 1 vote.
To flatten a PDF choose Advanced Processing > Document > Flatten File. In the Flatten dialog box select which annotation types or other elements you wish to flatten and click OK. As annotations, these are placed by a drawing tool and can be selected by that same tool or the Select or Hand tools.

I figured out how to flatten the pdf however it still wont flatten it making the watermark permanent. After adding a watermark and flattening i can still use the remove watermark function and it will remove the watermark from the document after flattening. From what I've seen on Adobe, you have to flatten the pdf first add the watermark then save, but beware, I believe it turns it into an image and kills any functionality of the input fields, meaning if anyone wants to use the form they have to print it out first and fill it in manually, but their all different in how they go
