Launch InDesign and open the document you want to flatten. 2. Click “Window" from the application menu, then click “Layers" to open the Layers palette. A list of each layer for your document appears.
After further research, I learned that inDesign is supposed to be flattening for me if I select Compatibility at Acrobat 5 and above, which I had it set at, but for whatever reasons, CS I have a support request in with Adobe and was able to upload the .pdf file for them, so hopefully they will have an answer.
