16 Jun 2016 Method 1 to Find Back PDF on Your iDevice. Restart your iPhone, iPad or iPod touch. Open iBooks app, and click on "Collections" near the top toward the center. Choose "PDFs". Then there they are!
Thanks for that info and choosing the Apple Support Communities. If I understand correctly, you accidentally deleted some PDFs from the iBooks app on your iPad and now you want to recover them. To do this, you would have to restore an iCloud backup from when they were still in the iBooks app.
Happily, it seems that by readding the eBook file in the iBooks, the notes and bookmarks are back. I had to redownload the eBook and open it in iBooks.
