I'm frustrated that neither iBooks for iPad or Kindle Reader for iPad allow the highlighting or annotation of text in PDF files. I have Kindle Paperwhite, Firmware 5.3.4, and I am able to higlight text in pdfs or add notes to higlighted text. I can also browse my marks and notes there. To do so, you just tap and hold or tap and swipe the text you want to higlight / make comment on. In context menu you can choose Add Note or Highlight option.

You can add, view, edit or remove notes at any location in a Kindle book or personal document. Add a note: Press and hold a word or press and drag to highlight the desired text. If you selected a word, tap More, tap Add Note, and then type your desired text.
