There is no built-in RTR function for that. Better use templates (PDF files that contain "Ref. No." and enough space for the actual number, drawn using DrawString; your application must know the template to draw the text at the correct position).
You should look at PDFSharp - a basically free tool that allows you to read and write (thus re-create) PDF files. I see nothing in the product description that talks about working with existing PDF documents nor specifically replacing text. Burn the .. It is in C#, but any decent convert can handle that for you.
