Documentation for Cufflinks.
9 Dec 2012 Cuffdiff 2 performs robust differential analysis in RNA-seq experiments at transcript resolution, revealing a layer of regulation not readily observable with other high-throughput .. Genomic DNA was removed using on-column DNase I treatment according to the manufacturer's instructions (Qiagen).
13 Aug 2014 Cuffdiff2 was then used to generate the list of DEGs. For input into the DESeq and edgeR packages, the raw count table was produced by HTseq-count (version 0.5.4p2) and then the lists of DEGs were generated as recommended in the manuals of these two packages. An example of detailed commands
In my opinion if FPKM="0" it means that no reads were aligned to that gene. Because it is RNAseq I would suggest that it happens when there is no expression of that gene. This information is valuable. If you see the FPKM for the same gene in other sample you can say that the expression occur in sample 1
FPKM tracking files. Differential splicing tests - splicing.diff. If more than two are provided, Cuffdiff tests for differential expression and regulation between all pairs of samples.

Cufflinks assembles transcripts, estimates their abundances, and tests for differential expression and regulation in RNA-Seq samples. It accepts aligned RNA-Seq reads and assembles the alignments into a parsimonious set of transcripts. Cufflinks then estimates the relative abundances of these transcripts based on how

fixed the computation of the TPM value that was reported incorrectly somtimes in the presence of guides (-G option); few other minor fixes. 1/24/2017 - v1.3.2 release (currently . Differential expression can also be done as before, using the Cuffdiff2 system from Cole Trapnell and colleagues. 10/22/2014 - 0.98 release
