You can craft the specialization manuals in R&D if you have 20 points in the spec you're after I believe - you have to have enough points to create the training manuals, can't remember how high it is.. You have to craft one of each skill manual, then you combine them in a new padd to be the spec manual.

That guy only sells the training manuals, though. I'm talking about the slot on the bridge officer character screen, where you can equip their items. There's a slot where you can assign a specialization, command, intelligence, and pilot. But as of yet, I've found no way of actually assigning those specializations
